It is like aesthetic …not real problem … i know it is flatpak behavior .
but also when i am using stremio the same thing happens .
i would love those indications of bg applications not exist …
is that also happen to next releases of gnome ? should i wait on ubuntu 26.04 LTS?

i would love just tweak i so i will not see the background apps when i go to indicator…
if is not supported in gnome 46 . and removed that in later versions of gnome i can wait .
Just use the snap? Flatpak is not supported on Ubuntu, so I don’t think we can help you anyway.
flatpak is on official repos . and secondly for docker + virt-manager the snap version is not working and i should configure it manually to make it work …

Beyond this though, if it comes to integration with the OS or its behavior, please note that this deb comes straight from debian unstable during the development cycle and gets zero official testing, it just sits there in the archive as is …
So if you want to know why GNOME treats flatpak installed apps in a certain way you might probably be better off asking in a GNOME forum
